So, there's a Janus Ergo pedal that combines the bass pedal with the hi-hat pedal - making a double pedal set-up have only two pedals instead of three... how does that work? How do you switch between the two?

The Janus system uses a derailleur system to move the footboard from the hi-hat to the double bass position. If you can get a close look at the pedal, it has a securing system on the pedal similar to what you use in a shoe store to measure the width of your feet (the best analogy I can muster) to hold your foot in place. When in the hi-hat position, it works as normal. To use the double pedal, you simply raise up your foot to unlock the pedal, move the entire board to the right and down to connect to the transfer rod. You could almost think of it as shifting gears.
